You can encode FLV files using ffmpeg. You need to compile ffmpeg with amr and lame enabled. To do this first download ffmpeg latest version and then download AMR codecs from 3gpp.

For convert into Window format you may need, from Quicktime .mov to Windows .wmv and to the increasingly popular Adobe Flash .flv video format.
